Hey all,

I have recently switched over to wastewater work and am trying to write a script that will appropriately categorize SARS-CoV-2 variants from Freyja to match the CDC NowCast.

I thought I remembered a table on the NowCast page from earlier in the pandemic that showed how each sub lineage fell into each category, but I can’t find it now. I am confused why the NowCast shows “JN.1” separately from “JN.1.13” and “JN.1.18”, while I’m assuming the JN.1 category contains sub lineages like JN.1.20.

I’m relatively new to genomic work, anyone have any resources or guides to help me make sense of categorization?
